چکیده

MOTIVATION Comparative genomic hybridization array experiments that investigate gene copy number changes present new challenges for statistical analysis and call for methods that incorporate spatial dependence between sequences along the chromosome. For this purpose, we propose a novel method called CGHmix. It is based on a spatially structured mixture model with three states corresponding to genomic sequences that are either unmodified, deleted or amplified. Inference is performed in a Bayesian framework. From the output, posterior probabilities of belonging to each of the three states are estimated for each genomic sequence and used to classify them. RESULTS Using simulated data, CGHmix is validated and compared with both a conventional unstructured mixture model and with a recently proposed data mining method. We demonstrate the good performance of CGHmix for classifying copy number changes. In addition, the method provides a good estimate of the false discovery rate. We also present the analysis of a cancer related dataset. SUPPLEMENTARY INFORMATION http://www.bgx.org.uk/papers.html

بررسی انحراف‌های کروموزومی در کارسینوم داکتال مهاجم پستان به روش هیبریدیزاسیون ژنومی مقایسه‌ای

Background: Nonlethal genetic damage is the basis for carcinogenesis. As various gene aberrations accumulate, malignant tumors are formed, regardless of whether the genetic damage is subtle or large enough to be distinguished in a karyotype. The study of chromosomal changes in tumor cells is important in the identification of oncogenes and tumor suppressor genes by molecular cloning of genes in...

Detecting copy-neutral LOH in cancer using Agilent SurePrint G3 Cancer CGH+SNP Microarrays Authors

The Agilent SurePrint G3 CGH+SNP microarray platform enables high-resolution CGH analysis, making it a powerful tool for detecting genome-wide copy number and copy-neutral genetic aberrations. Now, the platform has been extended to support hematologic cancer research. Algorithms developed for the concurrent analysis of CGH and SNP probes now support the analysis of samples with the genomic comp...

DNA Copy Number Analysis in Gastrointestinal Stromal Tumors Using Gene Expression Microarrays

We report a method, Expression-Microarray Copy Number Analysis (ECNA) for the detection of copy number changes using Affymetrix Human Genome U133 Plus 2.0 arrays, starting with as little as 5 ng input genomic DNA. An analytical approach was developed using DNA isolated from cell lines containing various X-chromosome numbers, and validated with DNA from cell lines with defined deletions and ampl...

Estimating Genome-Wide Copy Number Using Allele Specific Mixture Models

Genomic changes such as copy number alterations are one of the major underlying causes of human phenotypic variation among normal and disease subjects. Array comparative genomic hybridization (CGH) technology was developed to detect copy number changes in a high-throughput fashion. However, this technology provides only a >30-kb resolution, which limits the ability to detect copy number alterat...

High-resolution analysis of gene copy number alterations in human prostate cancer using CGH on cDNA microarrays: impact of copy number on gene expression.

Identification of target genes for genetic rearrangements in prostate cancer and the impact of copy number changes on gene expression are currently not well understood. Here, we applied high-resolution comparative genomic hybridization (CGH) on cDNA microarrays for analysis of prostate cancer cell lines. CGH microarrays identified most of the alterations detected by classic chromosomal CGH, as ...
